On the whole, no. We're supposed to stay mostly separate and keep our interactions with non shinobi casual to not raise suspicion. But there are always people who would take advantage of a power imbalance, so they need to be reigned in.
On a whole, theoretically we could make gains in science and the like if we were able to cooperate and use ninjutsu to tackle causes that effect everyone.
My own world has open use of magic, even though not everyone is capable of using it. I should think it would be possible... But it may take some time to establish peacefully.
